Three PhD scholarships in Microbiome and Antimicrobial Resistance Research

The National Food Institute (DTU Food) seeks qualified candidates for 3 vacant PhD positions to work in the area of genomics-based analyses of the microbiome. The PhD students will be affiliated with the Genomic Epidemiology Research Group, which studies medically relevant and foodborne microorganisms. The research group is EU and WHO reference laboratory for antimicrobial resistance, and combines expertise in conventional and molecular microbiology with epidemiology and bioinformatics. The DTU Food group is together with DTU Systems Biology, and several partners worldwide developing a global real-time system for surveillance and diagnostics of infectious diseases and antimicrobial resistance (http://www.genomicepidemiology.org, http://www.globalmicrobialidentifier.org). The three PhD scholarships are supported by two EU projects (EFFORT (FP7), COMPARE (H2020)), and internal DTU funding. Responsibilities and tasks The ideal candidates have a background in areas such as microbiology, molecular biology, bioinformatics and/or microbial ecology. Preferably, the candidates have experience with the isolation of DNA for next-generation sequencing, and the handling of complex microbial samples. Proficiency in programming languages, such as JavaScript, HTML5, perl, python, and/or R would be a benefit. The ideal candidates are ambitious and have a strong drive for obtaining high-quality results, and are interested in working in an international research environment. They should be able to work independently and able to plan and carry out complex tasks, while also being well integrated into a large and dynamic research group. The three PhD-positions: 1.The aims of the first PhD project are to develop and evaluate laboratory and sequencing methods and protocols for improved and standardised next-generation sequencing-based global microbial and antimicrobial resistance surveillance. 2.The aims of the second PhD project are to characterize the complex epidemiology and ecology of antimicrobial resistance and interactions between microbial communities in animals in association to environmental factors such as antimicrobial usage. The goal is to develop methodologies for sequence based surveillance of antimicrobial resistance. 3.The aims of the third PhD project are to characterize the interactions between the microbiome and host immune system in humans. The results may reveal predictive and prognostic markers that ultimately could be exploited for the development of new treatment strategies to prevent or treat infectious diseases. The day-to-day work will be performed in close collaboration with other researchers in the Genomic Epidemiology group, the Center for Biological Sequence Analysis (CBS) at DTU Systems Biology, as well as veterinarians and medical doctors. Qualifications Candidates should have a master's degree in engineering or a similar degree with an academic level equivalent to the master's degree in engineering. Approval and Enrolment The scholarships for the PhD degree are subject to academic approval, and the candidates will be enrolled in one of the general degree programmes of DTU. Assessment The assessment of the applicants will be based on the individual qualifications as suited for each PhD-position. Special emphasis will be put on: •Experience with microbiology and bioinformatics •Experience and ability to work with complex data •Ability to work in collaboration with several other researchers The candidates should also have a strong interest for health surveillance, metagenomics, and combining microbiology and genomics with bioinformatics and epidemiology.
