As part of the European Commission funded Marie Sklodowska-Curie Innovative training network (ITN) programme: Enhancing Chinese hamster ovary cells by Mammalian Systems Biotechnology (eCHO-Systems), we are seeking four highly ambitious and talented PhD students to work on interdisciplinary projects at the Novo Nordisk Foundation Center for Biosustainability (DTU biosustain) at the Technical University of Denmark (DTU). eCHO systems is a large Horizon2020 funded programme which brings together fifteen leading academic and industrial partners in an European network, implementing interdisciplinary and intersectorial research and training programme within CHO systems biology, bioprocessing, synthetic biology and genome engineering. The eCHO Systems programme will employ existing and new omics data to transform the CHO cell factory based biopharmaceutical production platform by employing state-of-the-art cellular modeling to integrate, interpret, and apply omics-knowledge and develop synthetic biology and genome engineering tools for CHO. Furthermore, the programme aims to train a new generation of scientists with excellent research, business, innovation and entrepreneurial skills to create the CHO production platforms of the future next-generation of biotherapeutics and biosimilars and to become leaders in small and large private companies and academia. All students in this program will work closely with industrial partners to ensure that knowledge of these advanced systems and synthetic biology concepts will be available to the commercial biotechnology industry. The 4 PhD students at DTU Biosustain will work close together with the 11 other PhD students participating in the ITN programme at other academic and industrial sites in Europe. Job descriptions ESR position 1: Genomics and transcriptomics and transcription networks Objectives: Mapping of gene copy numbers and SNPs in coding regions for all sequenced CHO cell lines. Generation of a comprehensive catalog of RNA-seq data compiled from transcriptome profiling of representative cell lines, based on data sets currently in house and new experiments. Integration of RNA expression dynamics to identify transcription regulatory circuits. The position includes a secondment to Bioneer A/S (http://www.bioneer.dk).The PhD student will mainly be supervised by Associate Professor Mikael R. Andersen. ESR position 2: Genome editing tools and target identification Objectives: Analysis of genome editing capacity of CHO cells. Development of CRISPR Cas9 genome editing tools for CHO cells. Development of a flexible donor DNA construction platform for targeted integration. Identification of potential cell line engineering targets. The position includes a secondment to Austrian Center of Industrial Biotechnology (http://www.acib.at). The PhD student will mainly be supervised by Co-Principal Investigator Helene Faustrup Kildegaard. ESR position 3: Engineering nutrient and by-product metabolism Objectives: Identification of unwanted metabolic pathways and by-products using omic data. Survey of nutrient metabolism and specific rates for uptake and formation. Application of published models and draft models for generation of cell lines with reduced by-product formation. Engineering of cell lines with improved nutrient metabolism. The position includes a secondment to CMC Biologics (http://www.cmcbio.com). The PhD student will mainly be supervised by Associate Professor Mikael R. Andersen ESR position 4: Design of optimal CHO glycosylation profiles Objectives: Identify key enzymes in N-glycosylation and O-glycosylation machinery of CHO cells. Establish engineered CHO cell lines with modifications of N-glycosylation and O-glycosylation machinery. Test engineered cell lines for producing challenging complex glycoproteins, including upscaling and analysis of glycosylation. Evaluate role of culture condition
